I'm not up-to-date on the very newest custom firmware(s) or popsloader programs, however, if you're having problems with the EBOOT not working correctly, it could be attributed to just plain being on a newer firmware that has a bug or two in the works. I do know that FF7 was working quite well on such early firmwares as 3.03 oe-c. That said, if you really want to play, I suggest downgrading to a more stable firmware with full pops support.
If others have said that FF7 worked fine for them on 3.90 m33, then perhaps you made a bad rip of the game - it happens. If you think you did, try cleaning the game disc as much as possible and ripping it at a lower speed. Also remember to change the game ID for the 2/3 discs to reflect the first disc's game ID so that you can continue your game disc-to-disc.
